Can we use substances textures on Unity?

Right now: no. This is a feature we are working on for a future release.

I have just upgraded to the free version of 3.4. I have substance textures that came with Autodesk 3ds Max 2012. I can load them as an asset, view them in the Project folder and modify the sliders. But I cannot apply them to any object I bring in. Do I need the pro version to use Substance?

No you should be able to use them, make sure you drag and drop the Substance Material on your object (round icon), and not the Substance root(square icon).
